It makes sense. Jack's attracted to him and quite fond of him, but has all those perfect and honorable unsaid feelings for Gwen. Clearly someday they will write a story in which he has to choose between them and Ianto will demand to be the one to go - he clearly cares about Jack more than Jack cares about him and besides, he'll get to join his dead cyber girlfriend.
Or maybe Ianto won't have a say and Jack will have to make the decision on his own. But it's awesome, it'll leave him as emo as the Doctor! - at least for one episode, then he'll be back to normal.
In other notes, I'm very amused that Gwen's whole family got retconned. That girl has enough problems with the truth as it is, having a whole wdding party that doesn't remember a thing about the wedding is just another drop in the bucket of "It's impossible to explain."
